1.Make copy of your save files after completing the first run. There is bug with transferring your weapons to second run. And once you start your second run, there is no way back. Save system overwrites old files.
2.There is another bug with keys blocking or random pressing without you actually doing it. This would be problem if you are in Iron Mode. Shift+Tab or Alt+Tab sometimes did the trick. You can also try to figure out which function/button is stuck and try pressing it.
3.The white flash after good moral point happened many times in my 2nd and 3rd play, even when knocking or killing enemies. Which will void for instance achievement in Taiga for no detection. My point is to separate the no kill/detection achievement from moral points prompts, as the requirements are different.
Not sure if you had the same problem, but I am hoping this is the case & your Saves are still intact.
I didn't try knocking them out, but most everything I found suggested that wouldn't work for the achievement. But I wasn't finding much confirmation about whether the scripted encounters counted against the achievement, so I wanted to let everyone know they are all safe.
