Introduction
There are six endings in 999, each revealing its own pieces of information that collectively form the story. One of these endings is referred to as the "true ending," which ties everything together. It is recommended to experience this ending last, as it might otherwise reveal details you haven't encountered yet. The game can be played in any order, but to achieve the true ending, you need to have seen a few specific events in the game beforehand.

Please note that the names of the endings have been placed in spoiler tags. This is because they contain details that, well, could potentially spoil the events of those particular endings. You do not need to read the ending names if you wish to avoid spoilers.
Ending order
The endings are decided by the doors you go through, with a few special events also playing a role. Ending 1 and 6 require specific events and are marked with an asterisk (*). Below is the order I personally went with:

1. Coffin - Door 4 → 7 → 1 *
2. Axe - Door 5 → 8 → 1
3. Knife - Door 4 → 7 → 6
4. Sub - Door 4 → 3 → 2
5. Zero Lost - Door 5 → 8 → 6
6. True - Door 4 → 7 → 1 *

The events you need to see to get ending 1 and 6 are the following:
Door 4
1. Accept the offered bookmark after obtaining the tile from the display case.
2. Listen to the story about ice-9 in the freezer (choose "It did strike Junpei as rather odd").
Door 7
3. Share the story about ice-9 in the operating room (choose "...Know about ice-9?").
4. Hand over the bookmark to Clover when you're about to leave the operating room.
Achievements, puzzles & outro
Following this will give you all eight achievements from 999. The remaining 29 can only be obtained by playing VLR, the second game.

This guide focuses exclusively on door orders. In case you need guides on how to solve the puzzle rooms I recommend the ones uploaded by IGN as they are 100% spoiler free and easy to follow.

ahh, makes sense...

I got the #1 on the first run and I was puzzled on why it ended that way, thinking I had to miss something or maybe it was not the proper ending

You were right: I've just got all 6 Ending pictures and the achievement (and not only one), thanks.

I believe you will get the achievement, yes. The true ending and the coffin ending share the same achievement. Regarding the "It doesn't bother me that I won't see the ending itself"; that's okay! You don't 100% need that specific ending for the story. Some light spoilers you regarding that ending that you could read after finishing the game: The coffin ending is the same as the true ending, but its cut halfway through with the text "To be continued.". This is because Junpei doesn't know the passcode yet, but gets to know it after the safe ending.

I currently have 4 endings: Sub, Knife, Axe and Safe and I'm on my way to the True ending.
If I get this True ending, will the Coffin ending unlock automatically? It doesn't bother me that I won't see the ending itself, but I want to get the achievement about getting all endings.

The SAFE ending? I mean, yeah. Also, no, you can't get the true ending first try, but I can't explain why.

Fun fact: If you are attempting to get all the six endings (the icons filled), it is never necessary to take door #3. Seriously. Taking door 3 inevitably leads to ONLY one ending, possible.

Okay, Adamnielson42, this is vital: you do not want Ending #, It is a troll ending, and it is to the very very end the EXACT same as another ending, except it says "To be continued..."
In other words, you won't miss anything; I forgot how they are numbered, but trust me that one ending ends prematurely, and isn't worth seeking.

You're right - you can not get the true ending on your first playthrough. After you've taken the 4 → 7 → 1 doors the game will first check if you have seen a specific ending (I called it 1), and then if you have completed the events in door 4 and 7. If you've seen the ending and completed both events you get the true ending, otherwise you get ending 1.

wait it seems like you're implying you can't get true ending on your first playthrough? So I don't have to worry about getting it on accident

How does the game decide between endings 1 and 6? Unless I missed something, I can't tell a difference from your information
