Is there something that gives the toxoids priority or something? Or is this just me?

Galaxy: 2500 stars and 38 original AI (I stupidly forgot to disable xenocompatibility)
I am in year 2400 and FPS is becoming a severe issue. Disabling mods I can without save game breaking isn't changing the result. FPS is acceptable (~30-60) at galaxy view with definite stuttering (FPS drops below 20) scrolling around. Average system FPS is also lower than I would like (40-70), but acceptable. However, any system with a lot of fleets (~20 fleets avg 150 fleet points) is tanking FPS to 5-20.
Any thoughts or suggestions on which settings to tweak is appreciated.
So far it works for me on 3.5.x
